Clone degradation
Copying the same genetic templates again and again produces disease and deformity. Cybernetic parts, Tyl Regor's research and a constant supply of new bodies offset that decay.
The order of loyalty
Propaganda and sacred devotion to the Queens suppress individual will. Cases such as Kahl and Steel Meridian show that clones are people capable of breaking from that order.
Expansion
They establish occupations from Earth out to the distant colonies, try to seize Warframe technology, and produce personal immortal soldiers through the Kuva Liches.
